I have always had trouble with Suzie 2 (in fact it refuses to run at all on my 8100) and have went back to the older 68k version. It still runs reliably albeit slow. I only run it once a day however and I have known it to crash the system but not very often.
I know that you have tried the usual, the prefs file gets corrupt on occasion. I keep a backup copy and periodically I just replace it. If you don't eventually the window will end up off of the screen.
